How can I adjust the brightness of the emulator? The function has been grayed out and some games (particulary those that transistion to night-time) are very difficult to see.

There is only one game reported to have brightness issues, and that"s Doom 64. Is that the game you are playing?
There are three ways to turn the brightness for that game up. One is to use the GameShark cheat, Max Brightness. The other is to maximize the brightness setting in the actual game options. The third way is the way I think you are looking for.
When the game is running, choose the "Configure Graphics Plugin..." option from the Options menu in Project64. There should be a Brightness option. Turn it up to 190%.

I am playing Aidyn Chronicles, I know of no such brightness cheat.
The game has limited in-game option, adjusting brightness is not one of them.
That brightness option that you described is grayed out and I can not adjust it.

Well, Doom64 is the only game having brightness issues. The recommended emulator for Aidyn Chronicles is Nemu64, actually, with Glide64 graphics plugin.
Then it may be your graphics card. When you are configuring your Graphics plugin, what does the blue text say at the top-left of the plugin configuration dialoge?

Do the Anisotropic Filtering and Full Screen Anti-Aliasing options work, or are they greyed out as well? If so, what is the highest setting you can set both of them at?

Those options are also grayed out. I tried running the rom on the Nemu emulator, but that ran the game really slow and graphics were choppy.

Those options you said were all grayed out were so because of your video card you reported. You need to get an ATI Radeon or NVidia GeForce type video card for optimally emulating the N64 on most emulators.
I can also tell that your system is bad with emulating the N64 judging by your PC"s inability to emulate using Nemu64 at full speed. I would also suggest upgrading your hardware.
In short, sorry this has to be the only solution, but you need to get a better PC or try a different one and see if it works then.
