Default emu on linux (i.e. gnome)

Has anyone tried running emus on linux? I realize that's a rather general question. If you would like me to be more specific, I'm most curious about snes9x (SNES) and nesticle (NES), and maybe some atari emu (but I haven't touched my atari emus in ages) running on gnome, or better yet, running them from the command line (though in unix, I don't think it should make a difference if a program is run from the command line).
