I figured it out. Open your PJ64 go to Options, then go to Settings...
On the thind one down it is the Input (Contrller) plugin click the down arrow to drop the list of available plugins down. Select N-Rage's Direct Inpout Plugin. After doing that go to Options and Configure Controller Input and you can use your mouse axis as an input.

It works, but is still very difficult to use the controls. Its the best thing if you don't have a controller to hook to your PC. Nothing beats the N64 to USB controller Also I found an updated version of N'Rage's Direct Input here
http://www.ngemu.com/n64/pj64.php?action=plugins

There are several different Input Plugins to use for PJ64. I haven't tried any of the other ones though. The version of N'Rage's Input that comes with PJ64 was a little glitchy so I updated it. The update is still glitchy, but not as bad. I still prefere Jabo's Input, but then again I have a controller and Jabo's doesn't support the use of mouse axis.

Another note is that once you set the mouse axis as controls you can't use the mouse for you pc anymore until you exit the PJ64 program. Since you can't use the mouse to navigate to the X button to close the PJ64 program you have to use another method like Ctrl+alt+delete to bring up task manger and close it that way. Atleast I had to close it that way.
